Yeah, I was thinking of trying neoprene, but was wondering if the lens port in a flat piece of neoprene would extend far enough over my different lenses. I guess I could make a couple of different sized donuts that would work, but I'd need to figure out a way to attach them to the mattebox.
A rubber bellows like I've seen on Arri MBoxes would be great.

I had the same trouble many years ago.
Cut up an old wet suit. Tear off the lining material and you have very flexible neoprene. I eventually bought a small roll of the stuff from a diving shop. Measure the width of the lens and substract 10% so the hole is a snug fit. Fit the rest to the mattebox. Neoprene glue is pernament so should last a long time. Otherwise cut up an old car inner tube.
